Yeah, coming up with a way to be the least noticeably out of tune is a huge subject. Back in the days when Bach and Beethoven were alive the instruments were tuned differently so that different intervals were in tune vs. others that were not. You can actually get CD's where the musicians are using the old tuning style, and it sounds noticeably different than what we're used to hearing today. I've heard it said that if those composers were still alive to hear their music performed in the new tuning system, it would make them ill. Then you can even get into stuff like this, where the low strings are longer than the high ones to make it sound better, necessitating the frets going diagonally across the fretboard.
